I am curious to know, though, what makes you think dynamic_module_makefile has been deprecated? It's used by all of the core modules, as well as any that third-party modules that are packaged for distribution (such as at modules.gotpike.org).

As far as I can see, that section does not contain either the word "deprecated" or "dynamic_module_makefile". The "simplified" method is just that, a less advanced option which means you miss out on most of the builtin functionality (such as autodoc generation).
