Hmm... Aha, it's the Makefile in modules that lacks a line setting SRCDIR.
The problem seems to be that @make_variables@ expands to nothing in some obscure case. (The version of autoconf doesn't seem to matter).

Hm, can you reproduce it in order to figure out how configure in modules/ was invoked in this case (arguments and environment variables)?
