Incompatible changes done so far have been renamed functions, or perhaps some permuted arguments. Probably easy to handle with autoconf, as long as the number of old versions still supported is reasonably limited.

I think it would be nice to have the option (--with-*) to use the nettle installed in the system if you wanted that.
Hopefully the API differences isn't bigger then that you could write configure tests for them?
